Walternate is informed of the original Walter's presence in hospital, but William Bell and Olivia manage to rescue him first. Walternate lies to Peter about the machine's real purpose, claiming that it can help heal the other world. Alter-Olivia and Alter-Charlie are unable to capture Walter, but Alter-Olivia sees a surveillance shot of Olivia and Walter and goes to confront Walternate. Peter meets Alter-Olivia who drives him to his new apartment. Walter and Bell go to Harvard to collect equipment needed to return home and Walter reveals his intense dislike for him, considering him a selfish war profiteer while he was locked away for 17 years and is still broken inside. Bell reveals the alternate universe equivalent of himself died in a car accident as a young man. Olivia confronts Alter-Olivia who recognizes that Olivia has feelings for Peter.

Walter and Olivia discover that Peter has agreed to go back with his real father, the Walternate, back to his own dimension. An Observer leaves them a paper indicating Peter to be the major subject of a prophecy, which foretell him being the one responsible for the end of the world. In order to warn Peter of his impending role, the Fringe Division work with Massive Dynamic to come up with a way to cross over. They come up with a plan to use Olivia's dimension-hopping ability by amplifying herself with three other Cortexiphan subjects who have activated their abilities (from previous episodes): Nick Lane, Sally Clark and James Heath.

Olivia's SUV is discovered to have caused a car accident in downtown Manhattan. After the crash, the other car driver involved runs away and kills a civilian, then takes his form, revealing him to be an extra-universal shapeshifter. FBI agents, led by Agent Amy Jessup, arrive at the crash site, only to find Olivia's car empty. Walter, after tampering with the car's equipment, realizes that Olivia is coming back to "our world," however she is severely injured and brain-dead as a result of being ejected through the windshield. Amy Jessup, new to the world of Fringe Division, is stunned by seeing this and searches for more information on what they do. Meanwhile, Philip Broyles travels to Washington, D.C., in order to present the US Senate with reasons not to shut down his FBI division. However, he is informed that Fringe Division will be officially terminated. Outside the US Senate building, Nina Sharp states that Fringe division must continue, but Massive Dynamic can't help.

A highway construction worker is pulled into an underground tunnel filled with human remains, and the Fringe division is called in to investigate. Meanwhile, Walter attempts to recreate Olivia's cross-dimensional travel using frogs. The investigation into the missing worker reveals that the town was linked to other recent disappearances. While investigating the events, Olivia begins to experience super-hearing as a side effect from traveling to the alternate universe. They discover that all disappearances occurred near the house of a local resident and former doctor who lost his wife and baby in childbirth. The team digs up the caskets of the wife and son, but the baby's casket is empty. Walter discovers that the boy's father genetically altered him while in the womb to survive his wife's Lupus, and he is still alive and feeding on people. Olivia and Peter are attacked by the baby underneath the house but a tunnel collapse crushes the "superbaby." Nina Sharp contacts Olivia and gives her the name of a man who can help with the effects of her trip to the alternate universe. The shape-shifter disguised as Charlie receives orders to figure out a way to force Olivia to remember the details of her trip.

There is an explosion in a train station that leaves no trace of any explosive device. Walter finds the remains of a human body who was not identified as one of the deceased. He heads back to the lab to examine the remains. He discovers that this person was actually the bomb. He had been injected with a mysterious compound regularly for a few years as part of a secret military experiment. Olivia and Peter head to Iraq, where Peter has connections with someone who may have been involved in the government project. They learn the names of everyone involved in the experiment, of whom only a few survived. They return to America, where one of the few remaining survivors has been tricked into being the next bomb. Olivia and Peter prevent the explosion and take the man responsible into custody. He suggests that the bombs were intended to eliminate agents operating for 'The Observer.' Nina Sharp's contact cures Olivia of her inability to walk.

Fringe division investigates a series of robberies of human heads that are linked to shapeshifters. Olivia is given a memory-jogging concoction by Walter made of flatworms. Walter finds that the shapeshifters are made of mercury and that the shapeshifter they thought was dead is still alive. Walter and Peter visit the woman that Walter experimented on with psychedelics to see what she might still remember about the shapeshifters from her visions. She immediately remembers Walter and volunteers to help. Back in the lab, they give her a dose of drugs including Salvia divinorum and phenothiazine (with "two syringes of Valium" on hand "just to be Grey Matters") and she sees the shapeshifters again. Olivia has a sudden rush of memories regarding her meeting with William Bell. He draws a symbol and says that the shapeshifters are looking for someone with that symbol on his head. He also tells Olivia that she is the only person strong enough to be the gatekeeper between the dimensions, because "The Storm" is coming. After Olivia wakes from her memories, she visits Nina Sharp, who explains that "The Storm" is William Bell's theory that when the two dimensions collide, only one will remain in existence. The shapeshifters are trying to cause this. As the woman that Walter experimented on says good-bye to Peter, she pauses momentarily, implying that she realizes Peter is from the other dimension. Elsewhere, Olivia discovers that Charlie is the missing shapeshifter and kills him. At the end, the shapeshifters find the head they were looking for and attach it to its body.

The Fringe division investigates the case of a man who attacked his boss in Seattle, believing he was a strange horned creature. While investigating the body, Walter finds a computer chip attached to the thalamus, the part of the brain that controls dreams. This part of the brain is also attached the the motor cortex, leading Walter to believe the chips are being used as mind control. Broyles and Nina Sharp reveal new information which leads to the sleep researcher who implanted the chips. Walter changes his theory; the dreams are being stolen from their hosts to cause a "high" in the person receiving them. The sleep researcher is in fact a dream addict with two personalities. His doctor personality sets a trap so that Olivia and Peter will catch his alternate persona. At the end of the Fringe Episode, Peter has a nightmare that he can't remember. The nightmare shows a poster of Space Shuttle Challenger in a mission that never occurred in our reality. Guest starring Travis Schuldt.

The Fringe Division is flummoxed by a case where victims are inexplicably disintegrated into ash. Agent Broyles takes a particular interest in the case, as it is revealed that he worked on this case in the past, and had been so involved that it cost him his marriage. He says that everyone who died had recently been to a hospital. The investigation leads Fringe division to Russia, where they learn that Fringe science is taking place in other countries as well. A man sent to space came back with a dark entity with him, and it is this entity that is killing people. Walter discovers that the entity is stealing people's natural radiation, which explains why it killed hospital patrons, as there is lots of radiation in hospitals. Walter learns that the man and the entity are connected and cannot be separated, and in the end Broyles kills the man to end the killings. He then visits his ex-wife (Karen Holness) to tell her that the case has been closed.

Tyler Carson (Cameron Monaghan), the son of a Massive Dynamic employee, is kidnapped and taken hostage in New York. When the police close in and try to rescue Tyler, something causes them to kill one another. Walter posits that one of the kidnappers is using hypnotism to cause people to do what he wants. Peter reminds him that hypnotism can't force action, only suggest it, so Walter suggests mind control. Fringe division closes in on the kidnappers, wearing headphones designed to protect against mind control, but the kidnappers kill themselves and it is revealed that Tyler is the one controlling people's minds and planned the whole thing. He takes Peter hostage as his driver. At Massive Dynamic, Mr. Carson says that he had been working on a way for airline pilots to control their planes using only their minds, and his son must have taken some of the enhancement drugs. Peter finds out that Tyler kidnapped himself to cause his father pain and to find his mother, who his father told him was dead. Walter devises a way to "shut down" Tyler's brain for a few seconds and Olivia gives him a sedative. Massive Dynamic takes Tyler into custody and Nina Sharp sends a message to William Bell saying "One of the Tylers successfully used mind control, but things went bad when he tracked down his surrogate mother." Tyler's father wheels him into a room full of Tyler clones.

The Observer abducts a woman in Boston, and when the Fringe division studies the footage they realize that this is a different Observer, and that there are more than one of them. This leads them to a symbologist (the Massive Dynamic tech analyst) who has been studying them. He reveals that the Observers have been around throughout history, and hypothesizes that they are time travelers who appear to observe important historical events. The Observer known as "August" is reprimanded for kidnapping the girl, as the Observers are not supposed to interfere except to counteract one of their own mistakes. An assassin is sent after the abducted girl, who should have died in a plane crash in the Atlantic. The Fringe division recovers the Observer's journal, in which Walter finds a message to him. He meets with August and begs that he not take Peter back, as he had a deal with another Observer. The Observer instead asks for Walter's help. Walter says that the Observers will stop hunting the girl if she becomes important. When the assassin arrives at the girl's location, he shoots August just as Peter and Olivia arrive, who then kill the assassin. The original Observer arrives and collects August, who is told that the girl is now Grey Matters as she is important, being the only human ever to be directly responsible for the death of an Observer. Olivia takes her niece to an amusement park, and two Observers remark that everything is about to get worse for her.

A damaged cargo ship washes ashore and all of the crew members seem to be infected with squid-like creatures that turn out to be gigantic parasitic worms. The worms are said to be a modified version of Ancylostoma duodenale (though not appearing as depicted, the species is a real-world hookworm that infects approximately 25% of Earth's population, which as said in the Fringe Episode, has been used by some as an alternative treatment for asthma[10]) While Fringe division investigates, the clock starts ticking when Olivia, Peter and Broyles discover a terrifying connection between the incident and a threatening organization.

A patient at a mental institution undergoes an impromptu brain surgery that leaves his brain exposed. Fringe division comes in to investigate and discovers that his insanity has completely disappeared. While Olivia and Peter scan surveillance tapes (and Walter enjoys his pudding), Olivia recognizes Thomas Jerome Newton (guest star Sebastian Roche), the leader of the shape-shifters. Similar cases begin occurring and the Fringe team heads back to the lab to determine what cured their ailments. In trying to solve the case, they learn that Walter, during his stint in the asylum, had three pieces of brain tissue removed from his Hippocampus, which controls memory. These three pieces were stored inside the brains of the three now-cured patients. Their brains couldn't comprehend the signals, resulting in their insanity. Now that Thomas Newton has been reanimated, he's collecting the pieces of Walter's brain to learn how he opened the portal to the other dimension. As only Walter's brain can interpret the memories, the shapeshifters kidnap Walter and hook him up electronically to his brain fragments. Thomas learns what he needs and escapes with the information. As Walter undergoes a follow-up MRI, he flashes back to a past surgery, where he is being operated on by William Bell (guest star Leonard Nimoy). It is revealed that it was Bell who initially removed Walter's brain fragments and hid them in the patients' brains to prevent anyone else from gaining the information.

Walter goes to the home of one of the residents and discovers that there is a machine hiding the people's deformities. Walter shuts down the machine, revealing their deformities. Agent Broyles almost reveals the residents of Edina's secret, but Walter stops him.
